I have emailed the file to Support. From further testing, the error seems to occur in topics with clone documents that were created in previous versions. The error disappears after the clones are deleted.

It is expected behavior for Search to skip documents that the user doesn't have permission to access. Otherwise, it would be a security hole. Here, if an encrypted topic is not open at the time of the search, the user (whoever that user is) simply doesn't have access to it. Therefore, skipping it is...

It would be nice to make the default behavior for an encrypted topic to hide itself at initial start up.
